[arguments] <test-flags>: Enable more tests.
<phases>: Add 'pre-check.
[inputs]: Remove python-sqlalchemy; add python-psycopg2, python-pymysql,
and python-sqlalchemy-2.
[native-inputs]: Remove python-pynbody-1 and python-setuptools; add
python-pynbody.
